Confirm that fungus gnats are the problem
Adult fungus gnats are tiny, dark, mosquito-like flies that hover or scurry across the surface of potting mix. They’re often noticed when a tray is disturbed or when the containers are moved near a bright window. Yellow sticky cards placed just above the mix can confirm their presence by catching the adults.
The larvae are small, pale, and wormlike, with dark heads. They live in the upper layer of consistently damp mix and feed on fungi, algae, decaying organic matter, and sometimes tender roots. In a heavily infested tray, seedlings may grow slowly, wilt even though the mix is wet, or develop damaged roots.
Not every small fly in a growing area is a fungus gnat. Shore flies are attracted to algae and wet surfaces but generally cause less direct root damage. Fruit flies are more likely to gather around ripe produce, spills, or fermenting material than around seed trays. Identifying the pest helps you avoid treating the wrong problem.
Start with moisture, not a pesticide
Fungus gnat larvae need moist conditions. Seedlings also need reliable moisture, so the goal isn’t to let the entire root zone become bone-dry. Instead, reduce the period when the surface stays continuously wet.
Allow the top layer of mix to dry slightly between waterings when the seedlings and their stage of growth allow it. A dry surface is less suitable for egg-laying and makes the upper root zone less comfortable for larvae. Check moisture below the surface with a finger, wooden label, or moisture meter rather than judging only by the color of the top layer.
Avoid a rigid calendar-based watering schedule. Warm rooms, grow lights, container size, seedling age, and the composition of the mix all affect how quickly water is used. A small cell filled with a fine, moisture-retentive mix may need a different schedule from a larger pot containing a coarser blend.
Bottom-watering can help keep the surface drier, but it isn’t automatically safer. Clear dead leaves and fallen seed hulls from the mix surface. Remove algae where practical, wash dirty trays, and discard mix that has become sour-smelling, slimy, or persistently waterlogged. Store unused seed-starting mix sealed and dry, rather than leaving an opened bag exposed in a humid growing area.
Fresh seed-starting mix can still develop fungus gnats after it is opened. “Sterile” or pathogen-reduced mix isn’t a permanent shield against adult flies entering through windows, doors, vents, or houseplants. Good sanitation and moisture control remain useful throughout the season.
Improve airflow without drying seedlings
Gentle air movement helps the surface dry more evenly and reduces stagnant, humid conditions around the trays. Avoid improvising stronger treatments because a gentle approach takes a few days.
